I am starting to have issues with the cost of my civilian shipping. Does anyone have any general guidelines on how much it too much to load it up?
ie: how big of a % of my annual budget indicates a problem?

Simplest answer is that if you can afford it (aka your wealth income vs expenses is reasonably balanced), it’s not a problem.
If you find yourself having to cut back on something else you’d like to be doing, then it’s not a problem, it’s just a choice you’re making to balance between competing objectives.
If you can’t afford it or aren’t willing to cut other areas to balance your budget, then it’s too much and you should cut back. Cutting back could mean building and using your own transportation ships, or just dialing back your movement of material between colonies.
You can setup a Financial Center planet, like in Luna or Mars, so you can raise up your wealth
Yeah I did this on my current game. I colonised Mars even though it had no materials because:
I have found using (Unless you get good minerals) Luna solely as a financial center moon is fantastic.
